Any reason NOT to run non-ethanol gas in these machines?

Absolutely false information. Ethanol is way cleaner and burns cooler and has way higher octane than gasoline. What you got was some bad gasoline.My machine tripped the check engine light. Was running fine. Dealer found nothing wrong and blamed it on the gas. They advised to use non ethanol gas or if using ethanol to use 91 octane.
As you stated, you tuned for E85. The tunes adjust timing and injection to account for the difference in ignition rate between gasoline and ethanol. Bad gas can be as simple as 15% or higher ethanol content. There definitely shouldn’t be any issues with 10% but some gas stations claiming only up to 10% ethanol have tested as high as 20-25%, which could cause issues. I have switched every vehicle that can be switched, to E85. and tuned for it. With a turbo or supercharger along with correct tuning, E85 can almost double HP capabilities over 91 octane gasoline. Not saying that you can run E85 in your Polaris but the ethanol has nothing to do with your issue.
I have been running 93 octane with 10% ethanol for years in all of my ATV's and UTV's and never had a single issue.

Ethanol test kits are easy to get and simple to use. If your gas tests at 10% or less then there’s a good chance the dealer is just being a dealer.
